The leak gets fixed first. Then the wet or rotted subfloor comes out, the joists are checked, and new subfloor goes in once everything is dry.
A slow leak at the wax ring is the usual cause. Water soaks the subfloor around the base for a long time before it shows. It needs to be opened up and replaced, and the toilet reset on a new seal.
